"Clue" is a variant of "clew," which literally means a ball of yarn. It is used in the sense of "something that serves to guide or direct in the solution of a problem or mystery" (American Heritage Dictionary). This usage is an allusion to a tale from Greek mythology involving the use of a ball of thread as a guide to get out of a labyrinth.
